All my countries said that I hadn't logged in for 12.3 hours...logged into all and got bonuses in none :(

That's because you didn't pay the toll. If I don't get no tolls, we don't eat no rolls.

You would never get the bonus during the first 24 hours anyway.

Love those changes btw! So many things are easier now!

One interesting side effect is that you weren't actually able to FA from all your countries into 1 before, since you cannot ally with 15 countries at once. So the best you could do is cycle them every 72 hours so some days you could get FA from 2 countries using the same pact. I like the new way better =]
