The difference is that the past spy op, if you're looking in your "saved spy ops," switches to an "advisor" type page and won't show GDI expenses if the person has bought the GDI bonus. The original spy page shows alliance costs based on what costs would be without any bonus.
Alliances cost are also changed, if the person has military tech, or military bases or any government that reduces expenses or reduce expenses bonus.
