alliance costs can change w/out alliances changing? And yea the missile DR is annoying. I think EEStats DR is also off in another way. For example a country appears as 0 DR if it was attacked and then retals, but really it is at .5 DR or something, since attacking back doesn't remove a full DR.

The difference is that the past spy op, if you're looking in your "saved spy ops," switches to an "advisor" type page and won't show GDI expenses if the person has bought the GDI bonus. The original spy page shows alliance costs based on what costs would be without any bonus.

Such a country IS at 0 DR, but is in 1 ghost DR (which impacts ghost acres only). eestats doesn't show ghost DR.
