If a guy double taps you. And you send just 1 Missle back, does GDI break? (Assuming you have not done any ops/attacks on him)

Just 1 missle doesnt count. You have to send 2.

Too bad I only have 1 missle now. And thats what I produce normally the entire set.

I've asked a few and some said GDI will break because its not considered as a standard attack (SS/PS).
